The ceiling marks the exit, not necessarily the entrance
Rain can enter at a roof-to-wall joint, travel along framing or the underside of the deck, and finally appear where materials meet inside. That path can separate the visible damage from the outdoor opening by a useful distance.
This is why a sealant patch directly above a ceiling mark can miss the cause. The roof needs to be considered as a set of surfaces that shed water over one another. A garage connection may combine a lower roof, a higher wall and a change in slope, with each joint playing a part.

The overlap is the weatherproofing
Flashing directs water away from a roof interruption. At a wall, the roofing and wall weather barrier need to connect so water is carried out over the roof covering. At a chimney, the roof-side and masonry-side details both matter.
If a lap opens or the connection pulls away, rain can get behind a surface that still looks largely intact. The repair needs to restore that path. Sealant used in the wrong place may hide the gap temporarily while leaving the underlying overlap unresolved.
A small repair still needs sound surrounding material
Once the opening is found, the condition of nearby shingles and decking determines how far work has to extend. Shingles that remain flexible enough to lift can support a defined repair. Brittle material can crack during that same operation.
The sensible boundary is the area needed to make a durable connection, including affected support where water has caused damage. That does not automatically mean a whole new roof. It does mean the visible stain should not dictate the work area.
